This notebook shows the examples from the paper, as written by Klara Kaleb, using the Python library PyOMADB instead of the OMADB R package.
The PyOMADB package can be installed from the PyPI -- as omadb
. There are a few optional dependencies:

Information that requires another load from the database shows up as "<API Request ...>

The idea here is to find a HOG for a given protein sequence, through the mapping procedure provided by the OMA REST API. If we start with the following sequence,

The mean distance between HUMAN and CANLF is less than that of HUMAN and MOUSE. This is consistent with previous observations that the rodent has a longer branch than humans and carnivores.
Although the OMA database currently analyses over 2,100 genomes, many more have been sequenced, and the gap keeps on widening. It is nevertheless possible to use OMA to infer the function of custom protein sequences through a fast approximate search against all sequences in OMA.
